Using the diff output of ExamDiff Pro, how can I generate File2 from File1?

...put another way, is there a windows "patch" or other Windows command which will work with the diff results from ExamDiff Pro to transform File1 to File2?

Currently you can't. This falls under "Patch (.exe) generator" feature request on the wish list at http://www.prestosoft.com/ps.asp?page=edp_suggestions -- if you want to do it within EDPro. Otherwise, you could create a diff file, then use GNU Patch utility, or any other similar tool.
