Might sound like an odd thing to want to do, but is it possible to ignore file names when comparing directories? For example, to compare on time stamp, file size and CRC, regardless of whether names match or not? I realise this would require checking each file in directory 1 against each file in directory 2 (at least until a match is found), thus taking a lot longer, but it would help me out immensely on a project I am working on where identical files need to be named differently for dissemination on different platforms.

There are tools to match identical files regardless of names. I'm pleased with Total Commander (http://www.ghisler.com). It's search includes an effective "Find duplicate files" on same name and/or size and/or contents.
ExamDiff, on the other hand, is about examining differences, and almost every file would be different from any other, so how could it know which difference you're interested in?
