In your "empty lines.png" you have highlighted lines 273, 274 in the lefthand view as "different". But the lines above 273 are also different from the corresponding lines in the righthand view. You want 'empty lines' in the righthand view? But if they were there, that would imply...

Is the dot in the username the problem? Does the plugin produce an FTP session log? Leaving aside EDP, what happens if you use something like Filezilla to make a connection? You've got "use plugins" selected. Is any directory pre-processing being done?

I've never used Visual Studio, so know nothing about its configuration options. But it's hard to see how this could happen unless VS is deliberately not updating file date- and time-stamps when it saves a file. Is there any config option that affects that? Instead of binary compare, which is unlikely to tell you anything meaningful, you might be better simply have a more useful result from the plugin. I'm using v9 of EDP but I assume v7 is similar... If when you launch EDP you're about to set up a compare, I can't see why it would matter that the main window is open behind the pane where you enter filenames etc. If you use explorer integration to select the first file then the second file (by right click on their leafnames in the explorer view) ...
