Is there a way to create an HTML Diff report from command line using the html templates supplied when you install ExamDiff Pro?

Yes. Use /html option along with /o option.

I have tried using the /html and /o options, and I can generate an html file, but it does not use the template formats for the actual output file.

EDP will use templates specified in Options | HTML.
